Hi Fabio, I believe the at91 U-Boot that Atmel publish has some patches applied. I don't know offhand what they were but it would be worth checking that these have made it into the current builds.
http://www.at91.com/project-community/article/2-Projects/218-at91-u-boot -bootloader.html refers. Out of interest, have you had any problems with 2010q1 compiler? Atmel told me a while back they only advise the use of 2007q1. I found that later compilers gave problems, though I can't remember what they were now.
