Does Disable Password storage work for you? It prompts for the email password each time Trojita is started.

Essentially my use-case is that it's a shared computer and I like to keep my mail client running, but still have it prompt for a password before showing mails.

If you want to protect your IMAP and SMTP credentials, configure a
proper password backend. You can configure that in [menu] -> IMAP ->
Settings -> General -> Passwords. If you select QtKeychain in there,
Trojita will use the qtkeychain library to talk to your system's
encrypted password storage (such as KDE's KWallet, or GNOME's
equivalent, or even Windows' or Mac OS X' built-in system password
storage). In that case, your environment will prompt for passwords.
