Does "Search Folder" solve this inconvenience? You could thread/group
results as with any other mail folder. Just use "Save as Search Folder"
button in the "Search Messages" dialog.
That will work and may have advantages over what I was thinking of.
I had forgotten that the search folder allows modifying its properties -
i.e. the search criteria. Thus making it a sub-folder with a title such
as "---A Custom Search" will give it visual prominence and occur at the
list of sub-folders.
