And Rubin is correct, SA itself can't delete mail.. It never even gets a copy of the delivery envelope, so your MTA/MDA *must* still have that much. The worst SA could do is obliterate the body.

However, a very slight typo in the script that is piping messages through SA can cause SA's output to go nowhere, or make your MTA/MDA wait forever for the message to finish. I'd look very closely at how SA is connected to your mailsystems if you're loosing mail.

Look at your mailspool, are messages piling up?

Look at your maillogs any hints?

You say you believe you changed noting important, but apparently _something_ important was changed. What can you remember about settings you changed since it last worked?
