I checked the manager1 directory , i found *.spamassassin* direcotory has been
created, useing all the necessarey files including the baysin database....
Now my question is, as the setup is configured with mysql database why the
*.spamassassin* directory has been created? Moreover spamd is being executed
with *-x* parameter...

sa-learn is entirely independent of spamd, so it does not matter if spamd is run with -x or not. sa-learn is completely unaware of spamd and has no interaction with it whatsoever. The only tool which is aware of spamd is spamc. No other tool in the package uses spamd in any way.

sa-learn will run in more-or-less the same manner as the spamassassin command line tool, and will put the bayes databases and user_prefs where-ever the /etc/mail/local.cf tells it to.
