Maybe permission problems don't say R/O: File exists, but... under which user does amavisd run? The bayes db and AWL seem to be owned by root now yet the dir and this 'save' file belong to amavisd. (Maybe that's fine if amavisd somehow uses spamd/spamc. I haven't used the software.) Or how about removing the files and letting amavisd slowly create the db (or mail yourself some spam to trigger bayes auto-learn or set the auto-learn limits to something bogus temporarily) so you'd see if it can create the files on it's own and what they'd look like.
