Also, the box that I'm copying it from has the same versions of amavisd-new, postfix, and SA2.55.
What else could it be?

Perhaps the files are .dir and .pag (created with NDBM_File) and your AnyDBM_File is defaulting to DB_File. Or the other way.
Or when called via amavisd SA defaults to some strange DB format like NDBM_File and your sa-learn is happy using DB_File.
Anyways there might be files that have .dir and .pag, files that have no suffix, if the problem is something like that.
The check_bayes_db file is good for debugging.
