Try:

# sh -x /etc/init.d/spamassassin start

There should be a line like this:

Starting SpamAssassin Mail Filter Daemon: + start-stop-daemon --start
--pidfile /var/run/spamd.pid --name spamd --oknodo --startas
/usr/sbin/spamd -- <options> --pidfile=/var/run/spamd.pid

Find that line and see if it's different in some way.
