One of the plans for SA3 is to have pluggable rule runners. The default one will be the current "run all the rules", which yes, runs all the negative rules first (actually it runs all the rules required by meta rules first). But the plan is to also have a decision tree based runner, which instead of running 700+ rules will run about 15 for every email.

PS: For the other poster, yes, some people are seeing more spam than non-spam. My point about -S being not worth it was mostly a red herring. :-)
