Have you restarted spamd since making the change?  This is the usual 
cause of the problem.

Do any of these directories exist?  (__prefix__ is a perl compile-time 
value, probably /usr or /usr/local ...)
         '__prefix__/etc/mail/spamassassin',
         '__prefix__/etc/spamassassin',
         '/usr/local/etc/spamassassin',
         '/usr/pkg/etc/spamassassin',
         '/usr/etc/spamassassin',

If so, it'll override the use of /etc/mail/spamassassin (and 
/etc/spamassassin for that matter.)
