I don't recall this being reported here before now. Colours are ignored when
a fontspec font is selected. See attached. My fontspec version is 2.1.

somewhere in your header, say:
\section{\LTR{\protect{header title}}}
or move the \LTR command inside the \protect-ion
or something like that. I guess you really need Vafa here...
