Sorry, I've further investigated the problem and I don't think it's an X issue after all - Caps Lock stops responding much earlier in the boot process than running of /etc/init.d/gdm (in fact it's when it runs the /etc/init.d/keyboard-setup script that Caps gets stuck in whatever state it's in. X
