Cups-pdf do not fail on creating pdf the second time.
The problem is that it overwrite the first pdf with the second pdf with the
same name.
You can see this keeping eyes on your pdf file with nautilus. Pdf is
re-creating with same name.
So i change description of this bug

Solution is to modify /etc/cups/cups-pdf.conf
and replace line :

by
Label 1
When it's done, all pdf files generated have an unique name. 'job
id'+'pdf name'.pdf
