Thanks, Kurt - seems like a long way debugging this.
I've deactivated compiz without any luck, so my guess was wrong. I'll go
through the X-Troubleshooting list now.

Even more information: While I can still use they keyboard to control
the last application I used after the freeze is happening, as well as

through the "run-application"-dialog (ALT+F2), gksudo crashed - but I
could see an error message for a section, that gksudo could get control
over the mous
