If I change hdparm -S to something high like 7200 then the problem goes away. In conclusion from all this as stated earlier, hdparm -S overrides hdparm -B, which it shouldn't according to the man page. Here's a direct quote: -B Set Advanced Power Management feature, if the drive supports it.

I've attached the second round of results. Looking at the pstree files, laptop-mode-tools uses hdparm -B 128 and hdparm -S 12 to set the power management settings of the harddrive. The 128 value for hdparm -B should override any hdparm -S value and disable spindown (perhaps just keep an hdparm -S
