Is this the one you really must use?
If not, make sure that /opt/sage/bin/ is not in your PATH.
Use a system-wide Python3.12 instead.

Though Sage officially supports python 3.9 to python 3.12, in my
experience, python 3.9 is "too old" and python 3.12 is somewhat "too new",
in the sense that packages on which sage depends on may not work well with
them.
So I suggest to try
./configure --with-python=PYTHON3
where PYTHON3 is t

Well, with scipy in Homebrew you need Python from Homebrew, the Python
into which site-packages
Is Xcode command line tools up to date? If not, do
xcode-select --install
