Rhythmbox's built-in tag writing support is via GStreamer. I don't know
of any standalone tools that update tags this way, but that shouldn't
really cause any issues.

For a live CD distriution, it would make sense to by default disable (in
GConf) the plugins which have missing prerequisites to avoid this
problem. No recompilation is needed, just some config changes.
The plugins could still be enabled manually by the user if the required

yet, but for iPods this would be preferable to just using a wave file,
if the codec is installed.
(With appropriate gstreamer plugins, you can actually play alac files in
rhythmbox, although I haven't tested syncing them with an iPod yet.)
