And run /var/qmail/bin/qmail-scanner.pl -g
If this fails (I bet it will) this is your problem.
Your problem is still that root owns the files. Q-S is running as root.

install by hand. Everything looked OK though. Just replace /usr/bin/perl
with /usr/bin/suidperl and see if it runs.

Those files shouldn't be owned by root. What user is q-s running as?
