You're correct, it doesn't make sense. We hope to extend more and more
settings to atom/bond-level properties in PyMOL. We also plan on
improving the settings' interactions and documentation. You're welcome
to post this to PyMOL's open-source bug tracker if you like.

>set cartoon_transparency, 0, chain a
Setting: cartoon_transparency set for 1100 atoms in object "3sw1".
it seems that pymol sets something(at least this is what the prompt
says) but nothing changes visually.
