Downloaded the standard installation package for Windows and have an existing
MiXTeX installation.
I don't think I have a problem with Ghostscript etc since I can convert a pdf

I am using LyX version 1.6.6 for WindowsXP professional x64, with the JabRef
reference program.
Everything was working just fine, but now every time I try to generate a
pdf, I get an error that says:
File does not exist: C:/Documents & Settings/Administrator/Local
Settings/Temp/lyx_tmp
After going without a spellchecker for years on LyX/Mac, I'm ready to
take the plunge. Reading about installing cocoAspell on the LyX Wiki
made me nervous, though: sounds like it often fails to work, and it's
unclear how recent the instructions are. Anyone out there with good
spellchecking

Can I do this without uninstalling Cygwin? Because I actually need it alot

Yes, you can leave Cygwin alone, provided that you have a Windows installation
of LaTeX (MiKTeX, for instance).

Sounds like the configuration may be hosed. Have you tried reconfiguring LyX?
If that doesn't work, you might try deleting the local LyX subdirectory
(probably C:\Documents and Settings\\Application Data\lyx16, but your
mileage may vary), backing up any modified layouts etc. you might have there,
