The stream editors I tried work for creating LaTeXConfig.lyx, but
produce other errors.
My solution was to use another stream editor just for that case. Here is

I figured out what my problem was, it had to do with pdflatex.
Pdflatex has two problems which caused my issues:
1.) It does not support eps
2.) It does not support the \shortstack command
Using the epslatex terminal from gnuplot instead of either latex or pslatex
