The lyx-server could be your friend here. AFAIK, it can be used to send e.g. instructions and marked text/code to the .lyxpipe named pipe for processing by an external program. Be warned, that this is not an easily thing to set up. (I have been working on a python skript to listen on the other end of the pipe and handle the output but this project currently stalled.)
