I'm having trouble with: \relative c'
I have put \relative on several places in the source, but I get a very
strange output in the PDF.
What am I doing wrong?
The first Staff is fine, the second one has the troubles.

the second a one octave higher then the first, the third an other octave

When trying to reproduce the problem with a short fragment, did
you try to include exactly two lines of the original score with
an explicit \break where the line break is in the original?

one \score{...} in each \begin{lilypond} ... \end{lilypond} block.

I've a quite complex piano composition which I completed as
my first Lily file. It compiles but with some errors.
I had ties problems, namely some ties do not appear at line breaks and
wait-for-note ties seem not connecting the heads..
I wasn't able to reproduce the problems in short fragments.

anyone know of a convenient way to rewrite it from scratch so that
1) It knows what I mean when I input, e.g. "c:alt7", i.e. c,e,gis,bes,dis
