how to treat these?
One way to deal with this is would be to use an arbitrary offset:
A1-A233 protein
A301 ligand
A302 another ligand
A401-404 4 special waters
A500- general solvent
Any input welcome ;-)

Any ideas on this topic?

y, perhaps from a
hydrogen-bond or secondary structure assignment program. Helices are
reasonably straightforward (I can see how to do them from eg DSSP), but
sheets are more complicated.
Any suggestions? I'm sure that someone must have done this

But maybe someone from the pdb could comment on the proper way to deal
with this. Maybe we are overlooking something?

or 0.08 for this case. The smaller
weight at 0.05 gave me better planarity for the aromatic residues
without sacrifying too much in R/R-free (only 0.1% lower with 0.08 weight).
Thanks again for suggestions from many others.

Thanks in advance for the help.

the various monomers in the ligand but treats them as single bonds
and therefore fully rotatable.

Anything I overlook here? Any additional keyword I overlooked?
