But we don't do that, because /cygwin/usr/bin may be in the PATH. So
until we understand what's going on here, I suggest we do not change
this.

I've noticed similar problems. When I opened a command prompt
and viewed the value of the PATH environment variable using
set PATH
it said something like:
C:\Program
Files\LilyPond\usr\bin;%SystemRoot%\system32;%SystemRoot%;C:\Program
Files\ATI Technologies\ATI Control Panel; ...
