I just installed freesurfer and freeview using the methods mentioned in

the installation was successful and after creating the environment the
freeview also opened but whenever I open any volume, freeview crashes and I
get an error saying line 2:  6736 Segmentation fault: 11

and tried to move the terminal to the main laptop screen but still I get
the same error. I am unable to open the sample data given along with
freesurfer.

Thanks for the help before I successfully opened freeview. now i am trying
to run recon-all for a nifti file. After setting the path

export FREESURFER_HOME=/Applications/freesurfer/7.3.2

export SUBJECTS_DIR=$FREESURFER_HOME/subjects

source $FREESURFER_HOME/SetUpFreeSurfer.sh


My data is in downloads so I navigated to Downloads and then gave


$ recon-all -s sub01 -i sub-AD003S1059S61129_.nii.gz -all


but I always get permission error


mkdir: /Applications/freesurfer/7.3.2/subjects/sub01: Permission denied

fs-check-version --s sub01 --o
/var/folders/j3/plp0z25j1j969hgspftsz2fmgp/T//tmp.gqzblo

ERROR: cannot find sub01

recon-all: version check failed

fs-check-version --s sub01 --o
/var/folders/j3/plp0z25j1j969hgspftsz2fmgp/T//tmp.gqzblo


so I did it with sudo then also I get error which I learnt that the
environment changes with sudo so we shouldn't use sudo.


I tried keeping the data in the subjects folder and still the same error


Could you help me with this?

on how to run recon-all for multiple subjects in parallel and I found the

I believe that this is not the right command for linux, ubuntu 20 OS but I
am not sure.

Could anyone help me with this?

across this command namely

Looking through all the email archives I gave the following line as the
command after setting the paths

but I get the following error

when it tries to load aseg,mgz file but now it shows error after few steps

[Freesurfer] Skullstripping

I am trying to do only Skull stripping for my image and get the output. is
there any command of freesurfer, when it executes only the first step-
skull stripping. My objective is to get whole brain segmentation
where only the brain tissues should remain and all the skull has to be
removed.

any solution?

[Freesurfer] conversion of .stats to .csv

there any way to convert .stats to .csv or .excel format? any help on

[Freesurfer] change in mask size

I tried using freesurfer for skull stripping and I got results all of size
256X256X256 but the original data size is different, it's 512X512X537.

Is there any way to bring back the original size in freesurfer?
Any help would be appreciated.

[Freesurfer] Original image and the mask file dimension mismatch

Hello Team,
I have a nifti file of dimension (256, 256, 156) but once I run the
freesurfer recon-all the subregions mask "*aparc.DKTatlas+aseg.mgz*" has a
dimension of (256,256,256) due to this I am unable to view the
segmentation overlaid on the original image in any dicom viewer.

May I know why freesurfer changes the dimension of the original image and
the mask ?
Is there any solution for this?

Any help will be highly appreciated.

[Freesurfer] CSF mask generation

I have tried creating binary CSF mask from

but I would like to know whether is it possible for us to get outer
CSF similar to fastsurfer.
