Yes, I went ahead and upgraded to the current Jaunty beta. Then I went into synaptic and 1) removed the ia32-sun stuff, 2) did a "complete removal" of both iced-teas, and 3) installed the sun-java6-plugin. Now everything works: the jmol/atoms demo and all the jmol sage notebooks.
Now we just need Adobe to get Acroread into 64bits and I can remove ia32-libs completely, and good riddance it will be.
