The differences I see near the top of this log file compared with the
5.11 build using atlas-3.8.4.p1 are

[old log]
Assembly configured as GAS_x8664 (2)
Vector ISA Extension configured as  SSE3 (2,28)
Architecture configured as  HAMMER (24)
Clock rate configured as 2500Mhz
Maximum number of threads configured as  64

[new log]
Assembly configured as GAS_x8664 (2)
Vector ISA Extension configured as  AVXMAC (3,504)
Architecture configured as  HAMMER (32)
Clock rate configured as 2500Mhz
Maximum number of threads configured as  64

so the "Vector ISA Extension" is different.  A little earlier the old
version has

< ERROR: enum fam=0, chip=0, mach=4198176
< make[6]: *** [atlas_run] Error 100

while the new has

> ERROR: enum fam=6, chip=8, mach=0
> make[6]: *** [atlas_run] Error 44
