I think that JAP has responded to this: in the current notes for authors, the "Computer Program Abstracts" category has disappeared (http://journals.iucr.org/j/issues/2007/01/00/me0330/index.html), but the longer "Computer Program" paper, which ISI does track is still there.
As for older papers -- perhaps you can influence the ISI. Brian
