It doesn't matter if the hub is centered on the axle exactly. The rim is centered between the flanges, and the cone nuts will always be a set distance from the flanges because they seat into the bearing cups. As long as the end of the axle doesn't stick out so much that it interferes with your quick release, you should be good. Just eyeball it.
If you're really fastidious, though, a Vernier caliper will measure to one tenth of a millimeter and cost about $10.
