No, ~qmail/bin/qmail-scanner-queue.pl. Based on 2.01-st:

#Max size of message allowed to be scanned - 100Mbytes by default
#DO NOT SET LOWER THAN 10Mbytes!!!!!

I don't believe timeout is your problem.

Don't you have permissions problems?
