Ok I think i found the answer here, I have to treat the "applications" as if it were the applications menu item, so usual rules of engagement apply - install "alacarte" and use that to add or modify these entries just as you would the old gnome 2 "menu".
I'm still trying to faff about working out where my icons have gone now though as applications only shoes me add / remmove programs and I dont get any side bar for the other menu options / subfolders. The more I play the more I like, there are a few bugs that are annoying me tho, but I assume these will be ironed out as it reaches release.
