Mutt offers the pattern "~=" that matches on "duplicated messages". To have the pattern applied whenever you enter a certain folder, a folder-hook might be of help. Not sure what you'd like to happen if you move one of the duplicates to a different folder. Personally, I'd never want messages to be hidden (and much less deleted) automatically.
