Mutt offers the pattern "~=" that matches on "duplicated
messages". You might be able to achieve the desired behaviour
by limiting the index display to "!~=".

I'm sure there's some way to bind the limit function with that
pattern to a key, for quick execution. To have the pattern
applied whenever you enter a certain folder, a folder-hook
might be of help.

Not sure what you'd like to happen if you move one of the
duplicates to a different folder.

Personally, I'd never want messages to be hidden (and much
less deleted) automatically.

I'd suggest to "set sort=threads" (and
"set sort_aux=last-date-received"), and then living with the
copies should be easy.
