Sometimes the thread tree lines don't align on xterm, urxvt, et al, either if the certain columns extend into the next due long strings for the message number, subject or name, etc. I don't think it's a fault, there are ways to get the formatting to display properly by setting up mutt's index view to be allocated a certain amount of space for the elements in the index. For example, I have a thread tree that's not aligned in one of my mailboxes where the message number on the left has incremented from a 2 digit number (99) to 100, which has shifted the name and subject elements across by one column and so the thread tree doesn't continue down the index in a straight line. This is in urxvt and in [u]xterm.
