I don't think mutt's pager is adding those >'s. At least I've never heard of or seen it doing this. You can check this by piping the message into some other pager such as less and seeing if the >'s are still there. Mutt quotes text in a reply by prefixing it with 'indent_string' which defaults to "> ". Changing that string to a tab might get you what you want, but I'm not sure. If it doesn't, you may have to reformat your replies with your editor.
