And i have the same problem with file "Properties/AndroidManifest.xml". It is the file which is merged with generated AndroidManifest until building project (as i understand). And when im changing some options on project property window, on tab "Android Manifest" (for example, some new permissions), i have the same problem, becouse this file is checked out and it need to be checked in to change it.
