When I go to to Menu Bar -> Mailbox, I only get "Apply Rules of <Smart
Mailbox> -> Selected Messages or All Messages. I also don't have a menu
bar at the top of the Rules window. I am running Version 2.0 (6208)

There is a box in the Rules to select whether it applies to
sub-mailboxes: Menu Bar>Mailbox>Rules>Mailboxes and apply it
dynamically: Rules>Dynamically displayed mailboxes. Top menu bar at
the top of the Rules window.
