Generally you should store your apps in the Applications folder at the top level of your hard drive, not on your desktop. Most apps probably won't care but some will and updaters and such tend to assume the Applications folder as well. Most people tend to use the desktop like a 'work in process' area for documents that you're currently working on. Once you have the app in the Applications folder you can select it and add it to the dock.
