There is already a feature request for proper support of "includeonly".
Maybe you can add to it.

Includeonly support will

1. require caching of aux files
2. add vast time saving for large documents made of several files.

Older LyX versions had an option to disable the tmp directory and keep
the auxiliary files in the pwd by inserting an empty path to lyx-tmp.

I don't know about the current status.
