OK, here is a work-around that works for me.
1. go to Terminal and recreate a .lyx directory
mkdir ~/.lyx
2. Start LyX and run reconfigure again.
Nothing seems to stay in this directory but it appears to still be
needed by something.
I do get a "Mutex destroy failure: Resource busy" when exiting LyX
(when starting it from command line so I can see the output).
