Has anybody found a working solution to that?
This sounds like your paths aren't set properly when LyX is running
(though they are from a Terminal session), and I now realize that
the installation script doesn't add anything to your preference
file to change the path appropriately. Just to test to see if this
is what the problem is, try doing this:
In Preferences > Paths > PATH Prefix, enter "/usr/bin:/usr/local/
bin:/usr/local/teTeX/bin/powerpc-apple-darwin-current:/usr/X11R6/
bin:/sw/bin:/opt/local/teTeX/bin" (without the quotes).
Now try reconfiguring LyX and restarting. Does that do the trick?

Reconfigure was no good idea because it "cleaned" my .lst files
again. I started configure manually from CLI in the App Bundle again,
copied the newly created files to ~/Application Support/LyX replacing
the useles ones.
With the appropriate paths entered in LyX-Preferences, as you
recommended, this is now doing the job.
