If it's from a pdf file, why not try copying the matrix, column by column, using acroread's "Column Select Tool"? You can copy a column and paste it into a spreadsheet... on gnumeric, the column is pasted horizontally in one cell, so you need to use text-to-columns and convert it into a row which can then be transposed to get a column, which can then be copied and pasted directly into a LyX table.
