This is actually limitation of TeX, which cannot be easily overcome.
I heard, that some Windows distributions (namely, MikTeX) have some
workarounds, which break it being a full TeX, but I have no experience
with it, being on Linux.

My advice is either to set up proper localization of your
X-Window/M$-Windows and then use national keyboard or learn TeX
combinations for doing that (like \ss, or \v{c}) and insert them in ERT
(depends on how many international letters you need).

Layout/Document/Fonts/ae. What about that? Otherwise, set up properly
your fonts (/usr/share/texmf/dvips/config/updmap).
