Have you tried running top in a terminal while this is happening, to see if anything is hogging the CPU? I've had occasional episodes of sluggishness on Linux Mint (not with LyX, though) that appeared to be the result of the Cinnamon desktop environment having a conniption about something. Maybe top would point you to a culprit.
