On Linux systems, #filename# files are usually auto-saved files that
vraious editors create to allow restoring unsaved changes after a
crash.
So does Lyx, I believe. If Lyx doesn't crash and your "normal"
file.lyx
still exists, there's nothing to worry about. If file.lyx does not
exist, however, that would be weird.
Unfortunately, that is the case: file.lyx is not saved!

Incidently, if I export as .arch, the lyx file is the correct one

I found the reason:
Somehow I got the #file.lyx to be loaded as the file I wanted to work
on. Saving it keeps the # in front of the file. If I remove the # and
save it, everything is fine. Sorry for the noise, and thanks for answers.
