do you run latex twice by hand?

latex (your texfile)
makeindex  (your texfile)
bibtex  (your texfile)
latex  (your texfile)

if you have other options like hyperref, than you have to run
latex once more, sometimes up to six times.

do you entered in lyx-bibtex-window the whole path for your 
bibtex-file? like /home/voss/texte/myBibTex
