Well, there has to be some place where we show how to use these
classes that LyX supports but which are not supported by default in
TeX distributions (often, as in this case, this happens with
scientific journals). Note that we are careful in the docs to avoid
using features that may not be available in general.

I am not sure what we could do.

 IMHO there could be two options. First, each Linux distro could take care of 
checking whether the files needed for a given application are there or not, and 
collect where they can be found during the mounting of the packages. Second,  
and perhaps the "easiest one" (at least for the distro guys :) ), is to divide 
templates into standard TeX and those by LyX. Something like 
 
 /usr/share/lyx/templates/tex_supported
 /usr/share/lyx/templates/tex_nonsupported
 
 At least, this would give a clear message, when loading a template, which ones 
will generate output and which ones may not. 
 
 A step further could be, if not fully done yet, is the guidance of how to 
synchronise LyX environment variables with the ones for TeX.
