It smells to me like some OSX problem, unless the application (in this case Qt/Mac) has to handle system-wide and application-bundle fonts somehow differently. Maybe it's something unusual about the fonts themselves that they expose a OSX bug that shows only in app-bunded fonts, for whatever buggy reason.
