It complains to stderr and tries to continue, so this is basically 2) But once this is integrated the warnings must be viewable by the user. Other wise he'd thinkg everything was fine and work on a possibly broken document. Quite a few people seem to start lyx not from an xterm or similar and don't see stderr output (at least not in time...)
