Anyway, I know what happened. We removed the problematic preamble code
and set PSNFSS fonts for the "basic" manuals. (The only fonts that are
guaranteed to be available in outline format for T1 font encoding.)

As these fonts have no canonical substitutions for non-Latin scripts, this
fails in some languages:

Strange: Here, it failed with XeTeX but compiled with LuaTeX. However, after
this, it compiled with XeTeX also. Solution: it fails the first time with
systemF after compilation with non-TeX fonts (and inputenc) and vice versa.
The reason seems to be some auxiliary file using either utf-8 or latin9.

This is a LyX bug: after switching the inputencoding, auxiliary files (aux,
toc, idx, ...) must be removed and re-created.

For now, put   doc/el/Intro_*_systemF in "unreliable:erratic".


Mind, that 

 MANUALS_export/doc/es/Tutorial_pdf5_TeXF
 
does not fail but has some wrong characters in the output!
(Problem with Spanish-Babel, Lua/XeTeX and TeX-fonts.)

Do we already have a category for this type of problems?

Strange, I cannot see any change on this document during the last time, nor
any problematic code. Cannot test as I don't have Hebrew, though.

We now set LModern via lyx-settings. Before, lmodern.sty was loaded in
the user-preamble (setting font-encoding to T1).

Can you tell whether the output before was correct?
Do the other Indonesian documents work with TeX fonts?

Yes. Still it fails sometimes here and sometimes it works.

It’s a Babel-Spanish bug: Babel-Spanish tries to set the lim operator with
accent: lím. This seems to be implemented in an 8-bit specific way.

Using polyglossia with non-TeX fonts by 
setting "language package" from "Always Babel" to "Automatic" 
helps.
